Well, a deletion is just that, a deletion. Do you have any of the deleted files on any of your clients or any other media? If not your only option would be to try some of the recovery software to try to get it back, but these may not do the job and may only do it partially. But if you intend to try this shut down the server IMMEDIATELY as even balancing could over-write the sectors needed for recovery. (Given the time between your post and now the odds are not real great. Far less if you have saved anything in the meantime, especially if you recreated that directory and anything in it.)
If you are going to work with files directly on the server, whether you do it through File Manager, editing, or any other way there is the possibility of error. Utilities like File Manager are particularly dangerous as you can easily delete the wrong thing -- as you have found out. This is the greatest reason around for NOT directly manipulating files on the server. Synchronize the files to ones in the client. If you make an error you have until the synchronization software runs again to pull in the deleted files.
If you are going to manipulate directly on the server it is CRITICAL that you back up the server.
